High levels of iron/iron bacteria in the water cause brown stains. This is usually more common in wells (most municipal sources remove iron). Depending on the type of iron (you will need an analysis) there are several possible solutions.

It still is the Canadian way! But my father acquired many beaver pelts years ago and traded some to the Redcoats for knowledge of well-digging and such!

If his toilet is really going brown i hope his willy don't rub on it and later fall off
I watched a show on tv years ago, can't remember much of it butt, a germ man(doctor whatever)
washed and totally cleand a five dollar note and then put it in the toilet (not new toilet) then took it out and licked it 
I think he said s/thing like .... although he would NEVER lick a uncleaned note, less germs or different ones in the toilet or s/thing like that
