The opening episode of the 10th series, screened in the US on Wednesday, appeared to be a satire on Scientology.
Hayes, a Scientologist, quit the animated comedy after a different episode ridiculed the religion.
In the new show, Chef is brainwashed by the "Super Adventure Club" - thought to be a veiled reference to Scientology.
The other characters are angry at "that fruity little club for scrambling his brains".
Patched together
Hayes did not participate in the episode but his lines were apparently patched together from previous recordings.
Chef arrives after travelling the world with the Super Adventure Club and repeatedly tells the children he wants to "make sweet love" to them.
The children take him to a psychiatrist and then a strip club, where he remembers his love for women and is cured.
But he is brainwashed by the Super Adventure Club again - before falling off a bridge and being burned, stabbed and mauled by a lion and a grizzly bear.
'Hurt and confused'
At his funeral, one of the children says: "A lot of us don't agree with the choices the Chef has made in the last few days.
"Some of us feel hurt and confused that he seemed to turn his back on us.
"But we can't let the events of the past few weeks take away the memories of how Chef made us smile."
Isaac Hayes was admitted to hospital with exhaustion in January Soul singer Hayes recently announced he had left the show because of its "intolerance and bigotry toward religious beliefs".
But co-creator Matt Stone said: "In 10 years and over 150 episodes of South Park, Isaac never had a problem with the show making fun of Christians, Muslim, Mormons or Jews.
"He got a sudden case of religious sensitivity when it was his religion featured on the show."
US TV network Comedy Central then pulled a different episode, which mocked Tom Cruise and more explicitly lampooned Scientology.
That prompted rumours that Cruise had demanded that the episode be dropped, which were denied by his representatives.
Hayes, 63, was admitted to hospital with exhaustion in January.
I love Chef on there. I love it how he tries to make sense of it all for the boys. I think the guy who plays him must be a great father because he does a great father figure for the boys. I like it how the boys are not afraid to see Chef as a mentor and how Chef always tries to answer their questions. I would have loved to have someone like Chef for a father.
It does help. If one reads, writes and shares it can really help. It can give one so many insights in past relationship issues. Maybe one might not agree with a way one might have been treated in the past but that agonizing question of why was I treated the way that I was might be answered. Maybe in trying understand others one might better understand one's self. The forums is a goldmine of information.

I think one of the reasons that candor is not always appreciated is because of one thing Sheila brought up about the pot calling the kettle black. I am referring to one of the definitions of candor in this regard. Frankness, to be precise. Lisa and I were working the night shift. Anyways, to make a short story long Lisa and I had worked our tails off al night long after Tammy just kind of stayed in the background and watched us work. We all three started on green wing and Tammy had to go down to rose wing because for the hundredth time the aide on that wing who was supposed to be there called in sick. Kim who is a new aide like me training a new aide. We stay short staffed. So about time to get off Red (another Tammy for some reason we got a lot of Tammys-must have been a shortage of names, lol) is coming in on day shift. This is the pot calling the kettle black part, lol. Lisa told me not to worry about getting Obedia up because we are supposed to have three aides on our floor when we get all of the residents assigned to us up. Lisa then notices that Leola's call light is on. Leola was given 8 Ducolax at 2am and it is a quarter past seven at this time. Lisa says I think if we take the other door we can safetly get out this door and go back into the other door to get to the timeclock to get out, lol. Red and Lisa are both hard workers but when it comes time to punch the timeclock when you have worked your shift you don't want to work any more. You want to just get the hell out of there and let the next shift do their job because they aren't going to do your job.
