when i first got him as a puppy he was like that too, but he gradually adjusted...
They get nervous easily... make sure you pet her lots and talk to it..
Give her a few weeks to settle down..
1: Spend some time with the puppy down on the floor. Let the little guy play with you on his level.
2: Don't isolate the dog in a separate room by itself at night. This may involve getting up to attend his bathroom needs at 3:00am but that's part of the responsibility.
One more thing - be careful how you introduce a Jack Russel to cats. They seems to run right up and might get scratched.
