I have read a lot about Islam. Don't assume I am ignorant of it because I'm a white female. A lot of it should stay in the middle ages, but some of it is quite interesting.

A cartoon was drawn and that justifies people's murder? It seems that some of Islam's followers have a really fuccked up concept of acceptability. Are their lives so lily white that they can't be accused of doing wrong themselves? Though, just like the Bible, the Quran does contradict itself quite a lot.
It seems Islam is NOT 100% tolerant and peaceful (My, that always makes me laugh when that's claimed to be fact) as you claim, or this thread wouldn't even exist and those journalists and the policeman wouldn't have been murdered.
It's not all about religion though, is it? Respect and the toleration of people's freedom of expression should not be questioned, let alone end up with people dead.
Us heathens which don't believe in a God no matter what religion it's from, tolerate religious people's freedom of expression, no matter how crazy they may be.
I used Christianity as an example, not as the competition. There are many faiths that are mocked, yet they just shrug it off and get on with their own thing. Only Islam seems to take it personal, but then it's only the fundamentalists that actually do so. The average Muslim couldn't care about the cartoon. They're usually educated enough to realise it's satire.
Though, I personally do draw the line at anything Westboro dredge up. That's just hate speech, which is technically illegal in several countries.
So, how many Muslims (a rough percentage will suffice) worldwide were offended by that specific article? I suspect it will be a very, very low figure. Most of them wouldn't have even known of it's existence.
Freedom of speech allows people to post what they like, so long as it doesn't break the laws of the land, or specific website. The publication expressed their right to free speech, as you are doing so here on this site. There is distaste in every article somewhere. What one person may find amusing, will horrify someone else. It's all about perspective and accepting other people's ideas.
