My guess would be that you have picked up some adware that tries to launch and pop-up blocker is just doing its job.
Try running ad-aware

Exactly. It happens to me on occasion when someone is trying to IM me. My computer is just doing it's job to ward off the unwanted adware.

Might have been a blessing,,,
I'll check it out next time.
As for setting it to block the IMs, I think you'd have to go to the settings,,, go to
Internet options
Privacy tab
down at bottom (IE6 or later I think)
click the box at the bottom for Pop Ups
