Not sure about the soul, but they have personality. And they have empathy. They certainly have some reasoning capacity, so no, they are not entirely programmed. But we, humans also have programming in our genes and the brains. For example, I read just few days ago that the babies are preprogrammed to recognize human speech.

Humans are mammals and from the ape family. Basically, we are plant eaters. Our digestive system and our teeth are proof of that. Our so-called canines could never tear the flesh of raw animals bodies and I won't waste my time debating non-Vegans who believe in the myths of the carnivorous human hunter. A "soul" is just a metaphorical term to designate an individual's conscious will and distinguish it from the physical material body that it inhabits.
Anything that can "think" or make choices has a soul.
Intelligent beings can voluntarily yield their souls and subordinate their wills to a "higher" entity that they trust.
That's how animals are domesticated.
It's also how animals (and humans) join collective social groups such as packs, herds, flocks, gangs, cults, religions, nations, etc etc.
The individual willingly yields its will (soul) and thereby becomes a part of the higher collective entity.
The trick is finding an entity worthy of entrusting your soul to.
